Does anybody know what the reference number is for LNER apple green. Just like A3 flying Scotsman is usually painted in

When you say "reference number", whose reference number?
It would not be a British Standard colour, and that is about the only universal numbering system. All others are individual to the particular manufacturer.
If you are dealing with Precision Paints, and they are about the best paint suppliers for "our" stuff. then all you need do is tell them what it is for and the era, and they will supply the right stuff.

If you want the true colour for LNER apple green from Precision paints as mentioned earlier, you should also state if it is Doncaster or Darlington apple green you require as I believe they were slightly different shades although at our scale I dont know if it would be possible to tell. If it is Flying Scotsman herself then obviously it is Doncaster. Is it Flying Scotsman you are building/painting?

Being an ex L.N.E.R. man I naturally intended to paint my locos green. So taking advice from an expert (John Simon of the Nottingham Society) I bought a 1lt tin of Crown Berger apple green household paint. I spray painted 3 large engines & have almost half a tin left. The heat of the engines hasn't affected the colour at all. I see by the label I purchased it 14/07/99. E.W.
